Would drilling tiny holes along the subfloor allow any moisture underneath to breathe?

Hi Razy.
In general, building assemblies dry through vapor diffusion. In other words, making sure they are vapor open enough in the direction of drying based on materials used. Holes allow air to move through the assembly and could end up depositing moisture when conditions are right. To answer your question more specifically, it would be helpful if you would describe or post a drawing of your subfloor assembly.

Unfortunately no. As Brian said, building assemblies dry primarily through diffusion - or through purpose built ventilation channels (vented roofs, rain-screens).
Holes, even quite big ones, wouldn't be a large enough proportion of the floor area to increase drying, and holes big enough to allow air-movement might do more harm than good.
