Roof Flashing Install
A recent roof was installed, and an area of flashing looks like this. Is it correct to have these nails through the face of the metal flashing? If not, what is the solution here?

Yes but the workmanship is sloppy. The flashing should be pre-finished to closer match the shingles, but if this is a re-roof may have already been in place? There are far too many nails, and the sealant on the nail heads should match the flashing. Another less intrusive solution is gasketed screws, but you won't see them used by production roofers.

They bent it up then hammered it down and added a ton of nails to make it lie flat
I don't think those nails are particularly well sealed, either. I like to see a dab of sealant that completely covers the entirety of the nail heads as the entire perimeter of each nail head too. I think white sealant probably would look better here, but the shiny flashing stands out so much it probably doesn't really matter.
You could try painting that flashing, but assuming it's the usual aluminum stuff, be sure you use a "bonding primer" specifically rated for use with aluminum (many will say something like "self etching" too). Most normal paint doesn't adhere particularly well to aluminum.

Looks like the roofer neglected a "soldier course", which is an aesthetic row of shingles over the base flashing, typically glued down with roofing adhesive to overlay the exposed metal. I would have then sealed the exposed nails and placed a counter flashing over the soldier course and tucked beneath the starter row of siding going up the wall.
