Insulating Old Attic-Ventilation

I have begun the process of renovating my attic, 1914 house.  My first step is going to be to remove the old fiberglass insulation and install 1”polyiso foam as the rafter baffles with a 1” space, then r-23 rockwool and then 1.5” Of polyiso over the whole ceiling and over the rafters to eliminate thermal bridging.
 
The attic has a finished floor over the rafters that is original to the house.  When I was removing the insulation I became confused about how it will vent.  In between each rafter is a board that has been notched to fit snugly against the rafter on either side and is also snug to the roof deck and existing floor.  They are not fastened in but rather placed atop a small brace nailed to the interior surface of each rafter.  Should I remove, or drill holes in these boards to allow for better ventilation?  Or should I cut off an inch on the roof deck side so that it lines up with the baffles?
